Well I would suggest trying
dpkg-reconfigure xfonts-base

After that, check out the Debian bugs site at http://bugs.debian.org/

Actually, checking out the xfonts-base outstanding bugs, I find:
* #107323: xserver-xfree86: some font glyphs display as boxes until xfs
  restarted [UPSTREAM]

Not much more info though - and no progress since August 2...
