I've long since given up on the Windows tools and restrict myself to the 
pilot-link family. Mainly just pilot-xfer -b and pilot-xfer -r for 
backup and restore to be honest. I'm not much into desktop/PDA 
synchronization but backups are important to me.

The pilot-link package contains a read-expenses program. I don't know 
what it does, I don't have the kit here to test it, and I couldn't be 
arsed reading the source. But there's a fighting chance it can extract 
the necessary data as a CSV file which could then be massaged to taste 
with a shell script.
