I know a number of people on the list agree that Debian's apt/dpkg system
is at present the most painless tool for dealing with these problems.

As someone said last time this was discussed, it's partially because of 
the way debian maintainers work to make sure problems are worked out before 
going into the releases.  But it genuinely works really well.  apt of course 
is now available for Redhat etc but I'm not sure if that exactly works to 
the same degree.
