Well on my box at least, ntptrace is just a script in /usr/sbin that
calls ntpq, and ntpq has a "ntpversion" option that lets you set just
that.
Actually on further inspection, the man page has this to say: "Sets
the NTP version number which ntpq _claims_ in packets.". So
maybe it's not actually changing anything, just claiming to. tcpdump
confirms the altered version, but then it's probably just believing
what it's told.

I have this too, it's down to the whole "ntptrace just calls ntpq" thingy.
