I have similar problems from time to time. At the moment it's my right
shoulder and neck. For me the problem is my posture from when I'm seated
at my desk. I have a habit of slouching which means that when my hand is
on the mouse or keyboard my shoulders end up hunched up. It affects my
right side more probably because of the mouse.

What helped me enormously was changing my mouse pad to one with a raised
pad to rest your wrist on. And of course whenever I feel the pain coming
on I have to remind myself to sit straight. The ideal seating position
is where you are looking slightly down at the monitor rather than
straight at it or up at it. For me it at least the pain eventually goes
away but correcting my posture helps ease things while waiting.
