Sounds like maybe you didn't add the new user to all required groups?

I have a user who's ubuntu Gnome desktop became corrupt.
I removed the user including his home dir and entries in the 
/etc/passwd
/etc/group
/etc/shadow

However, when I create a new account using the same UID/GID 
his default desktop is not the same as that you would get for
an new user, no volume control for example. It makes me think 
that there are settings stored somewhere from that users previous
existence.

Nowhere else I think. Unless you're using ldap or something.
Oh, /var/spool/mail/username contains the mailbox by default. If there's 
mail, and if you're not using virtual domains or some such.

Actually, beyond what you have there, it all depends on what else is 
setup.
